The alleles are separated during gamete formation.Remember that during meiosis (gamete formation), homologous chromosomes are separated and end up in different gametes. Alleles for a gene pair are found on these homologous chromosomes (one allele per chromosome) so they are also separated. We represent this using a Punnett square because each allele goes in its own section on the outside of the square.
